It will work when Chrome is completely removed (with all files /data gone) and clean install like Chrome was never on the system to start with

That makes sense; I don't think my de-installation was clean because my data didn't disappear.

This is weird. I can't seem to make my deinstallations clean; it even restores my tabs upon reinstall. I don't know if it's worth fixing though. That preferences popup doesn't seem to be affecting much.

Do you use Google sync, which saves your data and uploads / downloads the browser data as backup and restores data that is lost as part of the Google Account?

I don't think so. I'm not logged into chrome, though I am logged into my Google account in a chrome window.

The Google account syncs the Browser data (had the problem with another system who had a browser Hijacker, The Sync placed the hijacker back from the saved data)
The Chrome syncing has to be disabled otherwise as we found we just go around in circles, as you have also found out by the looks,
